Depends on what you are looking for. Here's a range of great places that I can whole-heartedly recommend:

1. Aqua in the FiDi - very upscale, creative gourmet seafood cuisine. It will be a meal you never forget, but take a second mortgage on your house before you go. Reservations required well in advance.

2. Scoma's on Fisherman's Wharf - the only decent restaurant on Fisherman's Wharf. The rest are tourist traps the locals won't set foot in. Scoma's is Italian-American seafood like my grandmothers used to make. Be sure to make a reservation well in advance, and you will still wait for your table.

3. Sam's in Belden Alley - very old San Francisco seafood, moderately priced, with a lot of local history to go along with it. Plain fare, but good and plenty of it.

4. Limon for creative fresh seafood with a Peruvian/fusion twist. If you love ceviche, this is the place to get it. In the very hip Mission District, with lots of fun night spots within walking distance all around.

5. Slanted Door for creative fresh seafood with a Vietnamese/fusion twist. Lovely location in the ferry building.

6. Swann's Oyster Depot - over 100 years old and family owned through the generations, it is the best place in town for raw bar, cracked crab, and other local favorites.

I could keep going, SF is a seafood town. Just stay out of the tourist traps on Fisherman's Wharf and you will be fine!

For my money it has to be the Swan Oyster Depot, try everything. An old time place with like 18 bar stools at a long white marble bar, its only open M-SAT from 9-5pm. It doubles as a seafood market, Its been in the family like for almost 100 years. Real old time SF flavor. Have the dungeonus crab salad with crab mustard butter dressing and an anchor steam draft great lunch place, but its not a secret, you might have to wait in line.

pier 39 is all tourists.
Cliff House is mediocre.

For good ol' American seafood:

Yabbi's has fresh and delicious seafood.
The Oyster House on castro has amazing fresh seafood.

For a bit more exotic, San Francisco has every variety of Sushi from every country on the planet.

Limón has amazing Peruvian South American seafood dishes

Scoma's... It's world famous, portions are the largest I've seen in SF and the seafood is to die for. Everything there is yummy & delicious. Trust me, I'm a food snob!

down by pier 39. or in little italy (north beach). Aliotto's is pretty good. For excellent chinese seafood, try four seasons restaurant on grant street in chinatown.
