I would guess that when you try to clean, you are causing something to move and the pump is sucking air. The cap that sits over the strainer/overflow should be immersed in water while cleaning.

Because the air floating through the water is getting stopped up! Try taking the pump away and uninstall it then clean the pool!

It is made that way.
You see when the water is too low ( which happens when you
drain it to clean the bottom ) it shuts itself off, because with
no water to pull through it, it can burn the motor up.

Maybe it doesn't have enough suction. Have someone take a look at it.
