Should she be paying council tax on the flat she has been put into.? It was no fault of hers.

As I am in no way an authority on U.K. (or any other country's)tax laws,I typed in counsil tax and "Wikipedia"came up with an informative description of ;what cousil tax is how it started and how and to whom it applies,should you or your niece have the opportunity to do the same (type in counsil tax in your seach engine)you may formulate a viable source solution to your problem.
For what it's worth ,the way I read the article I felt more to the "no she's not responsible"side of your question.

Are they both Council flats? If so, the Council should suspend the rent/Council tax on the first property (whilst charging her on the second one) until such time as she moves back again.

She shouldn't be paying council tax on both surely! Can she not ring the council tax dept and explain and see what they advise?

no if a property is not livable you are given 6month window
but if that don't work try being refunded from your insurance
for costs
