Injuries, and the farm system.
The Sox and Mets have been relatively injury-free, allowing them to start their best players. The Yankees have had multiple Starting Pitchers injured throughout the first 2 months of the season.
Injuries are a problem, but they're bigger when there's little support from the minor league teams. When the Yankees pitchers were hurt, the replacements weren't tremendously talented, unlike some of the guys that the Sox have on call (like Jon Lester) if they get injury-plagued. The only exception was Philip Hughes, who, oddly enough, got himself injured too. If the Yanks had good minor leaguers, they'd be in better shape.
Also, age is a factor. A-Rod is 32, Abreu's around there also, and so is Jeter. They're getting no younger, and they don't have minor leaguers. Clemens will boost the team, but not enough. They may be done this year...

The Mets have young very talented players Wright, Beltran, Reyes. And their pitchers, young and old, are performing very well.
Red Sox have great starting pitching and an offense that can and does score runs every night.
The Yankees are old. look at all the players over 30. Its great that they have a bunch of All-stars, except most were all-stars many years ago. Pitching is horrible and can't score runs when needed.

Baseball consists of a series of peak's and valley's and the Mets and Red Sox are at the top of their game right now and the Yankees are fighting their way through injuries and poor hitting. The tide will change several times throughout the season and we will see who comes out on top.
