It's usually because methylene blue is added to the water. When you see bettas displayed in stores like this, they usually aren't in water that's above 75o, so one of the first diseases that can occur is a fungal infection. Methylene blue is a fungus preventative. It also prevents fungus from forming on poop and uneaten food. It's also a supposed prevntative for nitrite poisoning (nitrite is the next step in cycling after ammonia).
It doesn't make the fish look any better (some stores put so much in, it's a wonder you can even see what color a fish is!) unless you count not having them covered by fungus because the water's too cold. Otherwise, it's just laziness by the employees or a "management decision" so the cups don't have to cleaned as often.
It's better to pass on bettas kept this way.

All of these answers are good ones but one thing was neglected. You did not mention to what color the water was. If you meant blue or greenish blue it could be medication or for showing the fish off. If its green to brownish its because they didn't clean out the water and its filthy. Unfortunately, they are usually kept in what is or amounts to the amount of water I could use in a bathroom dixie cup. This should be outlawed.

Makes them look more attractive. Or they are having an outbreak of ick, a disease that causes a nasty growth on the fish. The treatment turns the water blue.

It may not be that the water is coloured. It maybe the lighting in the tank. They do it to attract your attention and to show the different colours of the fish.
