If you afford it, I would recommend staying at a hotel on the beach. There are some wonderful beach hotels throughout San Diego (Coronado, Mission Bay, Pacific Beach, La Jolla). Two of my favorite are Hotel Del Coronado and Pacific Terrace.

Crystal Pier Motel cottages on the pier are unique if you are looking for a beachside experience. While the Hotel Del Coronado grounds are beautiful and the adjacent beach is fantastic, some of the rooms are frankly old and dumpy and disappointing. The La Valencia in La Jolla is a classic if you have the money. L'Auberge in Del Mar is another nice one. I've hung out in their lounge and run into some famous people staying there, but same can be said of La Valencia. If you want to be downtown, the newly remodeled US Grant Hotel is pretty spectacular. The Four Seasons Aviara in north county is great if you have the money and like great food and spectacular golf. If golf is your thing, the Lodge at Torrey Pines next to the Torrey Pines Golf Course (home of the 2008 US Open) would also be a good choice. Paradise Point Resort is good if you have a family and want an active resort experience on the water. You didn't specify your price range; the ones listed are on the more expensive side.
