There was an episode of Star Trek (the original series) where the universe was almost destroyed using a portal to an anti-universe. An anti-universe is the same as our universe, except everything is made of antimatter. And when matter and antimatter meet, poof. Captain Kirk managed to stop the culprit from destroying the universe, but I think the portal required dilithium crystals to create. So get some dilithium crystals and hook them up to some kind of thingamajig, have some kind of beeping-sounding machine or control panel, push a flashing button or something, and that should create the portal between the universes (and straight away annhialate each other).

Find a more stable state for matter and create it (if you can). A single subatomic particle of it would be sufficient. This particle would trigger a phase change as particles in contact with it collapsed to the new more stable state (releasing energy as they did so).The collapse would spread outwards at the speed of light until the entire universe was in the new more stable phase.
