I have changed the flap and I have cleaned the flapper and still water flows into main bowl from flush valve.

Make sure you have the proper flapper for your crapper. Make sure the pull chain has enough slack so as not to pull on the flap. . Is the float set to the proper level? It has to keep the water level below the overflow, otherwise water will continue to flow into the bowl. Good luck

There should be a small tube going from the fill-valve to the overflow tube. This should be above the overflow tube. Normally they have a wire clip that secures them there. If it is down inside the tube, it will allow water to flow which goes into the bowl. The water level should be 1/2 to 3/4" below the overflow tube.

the ball- cock is bad. You can take the valve apart and clean. try bending the rod that is connected to the ball (bend down a little) It should be replaced.
