I have a 85 ninja zx900 and I keep melting cdi boxes. I think I found the problem with a inop shorted tach but I am afraid to run the bike as the cdi box is getting pretty warm. I cut the wire that runs to the tach and it runs good, but the cdi still gets warm. Has anybody had a problem like this B4 with a shorted tach? Maybe a bad coil when hot? The resistance of the primary and secondary on both coils is within specs so I don't think the coils are bad.

Check your voltage regulator.
Not for sure, but just in case.
The reason for the guess:
A CB650 came out of the shop after having the alternator rebuilt. Also installed was a new regulator rectifier pack. It died on the way home. (professional mechanic)

Parts found bad: regulator portion of rectifier, CDI box (one of two), ignition wire from kill switch fried.

Seems the regulator died sending a spike, CDI fried shorting to ground internally, which in turn cooked the wiring.
