Nobody will truly understand anything that goes on, on this show until the final episode in 2010. They BETTER answer everything by then.
I hope Charlie is still alive. He may decide to try and swim out the hole at the last minute. Maybe Desmond will succeed in getting him out of there in time.
Mikhail is still alive too. He has a harpoon in his chest, but he's alive. I hope the shark gets him! Only 11 of the others (the team leader and 10 of his men) went to the beach. Alpert (and probably more of them) are around somewhere,

If you've been watching all along you would have a lot of your questions answered. Also, the ending gave you more questions, but nothing to be confused about. Charlie IS dead, and some of the others are killed. Not all of them obviously.
