If you have experience using accounting software or SaaS at a startups, can you recommend either NetSuite or Quickbooks? What are the pros and cons of each applications?

Quickbooks for sure. If you're going to use an accountant to help do your taxes, they will want your to provide data in a Quickbooks file.
