Bruce Springsteen's "Born in the USA" is really about the hardships faced by Vietnam veterans.
So, what might some other songs that are grossly misinterpreted?

Minor Threat's Guilty Of Being White.

Ian McKaye said that it is about his life growing up in DC, where 'he' was the minority. During history class he would be beaten up after class for something he had no part of.Slayer covered this song but in the last line they say 'right' instead of 'white' which offended McKaye because of its implied racism[which he got accused of]...when ironically the song was against racism!

"Born in the USA"
The title song on Bruce Springsteen's 1984 album (that sold something like 25,000,000 copies worldwide) is not about patriotism or American pride. He sings in the voice of a down and out Vietnam War Vet, a guy who was forced to go, forced to kill, forced to watch his friends die - but now he can't find a job, can't find anything - he's ignored and forgotten. But, oh yeah, he was "born in the USA, born in the USA, just a cool rockin' daddy in the USA." The song is patriotic, but not in the way pseudo-patriots like Ronald Reagan - "my country, right or wrong" (as long as someone else's kids go) - interpreted it. I'm afraid Bruce is going to have to write it again - maybe this time people will listen.

Short People by Randy Newman.

The song is just a silly sarcastic song about prejudice. He makes it a song about being prejudiced against 'short people', of all things. It is exactly BECAUSE the idea is so very silly, hating someone because of their height, that he used it. He figured, no one will take this at face value, and will see the ridiculousness of being prejudiced against people for other reasons.

Depends on if they are true or not, but I'l throw them out there. "You Ain't Seen Nothing Yet", by BTO is supposedly about contracting an STD. Validity of this, who knows, but it kinda fits the words, so I could see it. Another one which is questionable is "Mr. Jones" by the Counting Crows being about his *ahem...piece.
