"I am also glad that you have a fine day too,"
"I am also gald that you ARE HAVING a fine day too. "
Why is that latter one is correct and former one wrong?

They are both wrong. The sentence should read;-

"I am also glad that you are having a fine day, too."

"I am, also, glad that you are having a fine day, too."
would, also, be correct.

(The first one is wrong because you omit the comma after 'day', put 'have' instead of 'are having' and end your sentence with a comma not a full stop.
The second one is wrong because you misspell 'glad', type part of your sentence in capital letters and omit the comma after 'day').

The 2nd one is correct because of the verb agreement of am with are having is in present tense and there is more balance to the sentence .

Because "I am glad" means right now you are glad, and "are having" means right now as well. Both parts of the sentence mean right now.
