If I put fuel directly into the fuel filter the engine will start and run but when that fuel is gone the engine shuts down. I checked the fuel line it is clear and fuel runs through it fine.

The problem is in your carburetor./ I have no idea what kind of engine you have/Tecumseh or Briggs...ect
At thispoint it would matter if I am going to tell you step by step what to do to remedy this problem.
Based on what you typed it sounds to me that you have a Tecumseh Engine and that is based on you mentioning a fuel line.
Your carb has a bowl underneath it.
Remove that carb and bowl. Unscrew the bolt and take off that bowl. You will see a float. Inspect it for for cleanliness. The float is either plastic white or copper color. Make sure it looks clean and green stained form old gas and setting up. If it is you will need to remove that pin and clean.
Clean that bowl out good. I use wd-40.
If you clean it out real good and make sure your jet ports are cleared those are the tiney holes in that shaft that your looking dead at when you take off that bowl. There are holes in there,. Make sure they are cleared and there is a copper tubne in the middle going straight up through the tunnel, makle sure it is clear and your mower will crank and keep running if you do this right.
Your problem is that it is starving for gas. and that is in the carb:)

if you put fuel into the filter it runs. correct?
the fuel line is clean and allowing fuel to flow thru it. correct?
does the tank have gas in it?
does it have a fuel shut off on the tank and is it open?
if you have fuel in the tank and none coming out the hose then pull the hose loose from the tank. if nothing still comes out then the outlet in the tank is plugged. you could blow backwards thru it with a low pressure air line but then what ever has it plugged will be floating in your fuel and plug it again so you'll need to remove the tank, drain the fuel and then blow tru it removing the blockage, then flush the tank and check to make sure fuel will now flow thru it. if it does put it back together and away you go

Perhaps a collapsing rubber fuel line. Check for that. Sometimes things get in the fuel line and when you check it, it moves letting fuel flow , then when you start it up the object falls back across the line restricting fuel again. Could also be something in the tank.

had this problem a couple of times.if your model has a float bowl, look for the float bowl near the carb. remove the fuel line and plug. remove the bolt that holds the float bowl on (it's on the bottom of float bowl) look at the side of the bolt very carefully and near the head of the bolt you will notice a very small orifice. take a small needle or better yet a wire bread tie that has the plastic covering removed. clean the orifice with the wire a couple of times and then reinstall bolt and fuel line. it should then start

The carb needs to be removed, disassembled and cleaned with a good parts cleaner than reassembled with a repair kit. I run into this all the time and the best way is to just clean it correctly. In the long run it saves time and a lot of messing around.

Your mower may have a primer bulb or rubber button that needs to be pressed several times to get fuel into the carbureator.

drain the fuel..change your filter
