I believe all along that the problem with Peter is his power control. He doesn't seem to have much control of his powers. Peter seems to only know how to use his powers one at a time. But not a few of them at the same time like Sylar can do. While Peter was being nuclear, he might not have the ability to use other powers. Perhaps that's why, he can't fly off himself. Or if Claire was to shoot him while he is using his nuclear power, he could have really died? I don't know. The ending of Nathan flying off with Peter is the expression of "Love" that the episode was to mean. I thought it was a perfect ending ;)

Peter had told Claire to shoot him because she knew the exact spot - at the lower part of the brain (where she and Peter were both "killed"). Nathan's was an act of sacrifice to save the City. He assumed Peter would come back. What I'm hoping is that Peter flew away from Nathan so that Nathan got to live too.

Claire was supposed to shoot Peter where he would DIE, as in not come back EVER. She is his Niece!! She also cares about him so no wonder she didn't shoot him! Also who's to say she would hit it where it needs to be hit, what if she missed and caused Peter to lose control and explode and kill millions?
The best thing for them to do is what Nathan did, fly him up into the sky and explode up there. Peter can heal himself (as mama Petrelli said).
JJ, Peter didn't fly himself because he was too busy concentrating and using his strength to control the nuclear explosion. If he would have put ANY effort into flying it would have thrown his concentration and strength off and he would have killed millions of people.

I don't know why Peter didn't fly himself.
And from the show, It looked like Claire was having second thoughts. The stick and piece of glass they could just pull out. But a bullet takes a little more work to get out of someones skull.

So when Peter exploded he didn't kill millions of people, If she shot him it was going to be in the back of the head and he would have actually died. Remember when he was dead until Claire pulled the glass out.

Plus, he did no longer come again, so i assume they assumed he did no longer make it.
