I think he can only use one power at a time. Since he was almost exploding he could not fly.

I thought the same exact thing! I am going to agree with the other commenters and say that he was so close to exploding that he didn't have the energy to fly away. I am pretty sure typically he can use more than one power at a time, but because he never had control over the exploding power, it was difficult for him to access his other powers simultaneously.
I personally think he will be back. He is immortal, like Claire. It may take him a while to regenerate, but eventually he will be back. Remember him in the future? He had a big scar on his face, most likely from the explosion.

Peter CAN fly.
He did not fly at the end because he was concentrating on trying not to blow up NYC. The nuclear power was soooo strong that he could not control that and flying.
If he would have worked on flying he would have lost control and exploded and killed millions.
He can use more than one power at a time.

As an empath his powers are locked to his emotions but Ted's explosive power is set off by uncontrollable rage, so once that rage begins Peter has no way to rechannel his passion or emotion into say, flying or time travel.

I wondered that myself - but I think everyone else is right, I think he can only concentrate on using one power at a time. Seeing as how he was trying not to explode, he couldn't concentrate on flying.
Besides, I don't really think the thought occured to him until Nathan grabbed him and took off.

I knew someone else would ask this before I did.
Relying on Nathan to fly him out was lame, very lame. Either fly out himself, or have Claire shoot him...either way would have been better.
As to the scar being from the bomb, the scar's confused me from the first time they showed it. He regenerates. No scar. He has no scar from Sylar's can-opener treatment (even tho interrupted, still cut the skin open)
So...scar-lame. Depending on Nathan to fly him away-lame.
Nathan's wife being the same actress as Jack (24)'s sister-in-law playing on a different channel on the same night-cool.
24 and this show both having a guy named Noah-cool.
Hiro getting to see the general (was it Kensei) in action-cool

I agree that he was concentrating on not blowing up, so he couldn't fly himself. Also, it gave Nathan a chance to redeem himself to Peter (and us!)

Peter is a sponge he absorbs the powers from other heros! Ted's nuclear prowess, Claires invinsibility, Hiro's teleportation, ect.ect

You did not miss anything, he can do all the special powers he has gotten from other heroes. It just wasn't in the script, I thought the ending was a bit lame

I think he just didn't think of it at first - he was too busy trying not to go boom. I do believe that before the "boom" he took off, leaving Nathan to escape the fall-out (please excuse the pun).
