Both are nice, but to be honest Prague has changed a lot in recent years, to the worse. It used to be such a charming city, but lately the old center has become full of international chain stores, whore houses and casinos. There is still a lot to see and do there, but it's not as nice as it used to be.
I like Budapest more. It's a very nice city and hasn't yet been ruined by tourism and capitalism.

I have been to both cities and enjoyed them very much. If I have to choose, I would go with Prague. Reasons are as follows:
- Musically rich city. Many inexpensive small venue concerts are available every night. Just walk about the core downtown and filers are distributed annoucing the venues.
- Many street artists. A large variety of painters are out selling their wares. Even if you don't buy, its fun to look.
- Interesting shops with unique merchandise. I especially like the Russian 'doll within a doll'. So many varieties and creative too.
- Great walking city with lots to see. Prague Castle, old town square, Jewish quarter, Charles Bridge.
- Many restaurants fancy to budget.
- Night clubs, if you into that.
- Easy location to get to other major cities such as Vienna, Munich or Krakow.
I would allow three days and two nights minimum to see the city.
