Bakerloo (the brown) Line goes from Waterloo straight to Paddington... takes about fifteen minutes and is the easiest and cheapest way of doing the trip.

Yes, you can absolutely take the Tube, and it is the best way to get between train stations in London. Taking the Tube is SOOO easy! You want the Bakerloo line. Don't worry, everything is labelled really well; you won't have any trouble at all. Maps of the Underground system are plastered everywhere, and are really the easiest subway maps to read of any city I have ever visited.

Take the tube from Waterloo. You will have a lot of maps around that would show you which to take.
