Depending on the age, the primary chain may need adjustment.
When the primary is cold oil drag on the clutch basket will snap the slack out of the p-chain.
You can check it pretty easily by removing the inspection cover in the center of the primary.
If it's an Evo, there should be 5/8-3/4" free play at the top and center of the chain.
Be sure you clutch is adjusted too, if its not that will also yank on the primary chain.

It really depends because 'clunking' can be very subjective. I've had HD's and metrics which 'clank' into gear from neutral when cold. They stil clank a little too even after warm. Never had any problems however, figured there's strong metal gears hooking up and they're gonna make some noise.

If it bothers you then it' would be a good idea to get it checked out.

Short answer: No, they don't.

That being said, I'm almost certain that your primary chain is not adjusted properly. You can adjust it by turning a screw at the base of the primary cover. DO NOT OVER-TIGHTEN! If you do, you will put stress on your crankshaft bearings and your motor may rip itself apart. (I'm not trying to scare you, just giving you a heads up.)

What you should do is call your local harley dealer's service department and ask how much "play" there should be on the chain when it is cool. Make sure you tell them your model and year. If you're casual enough about it, they should tell you without too much fuss.
Open the Primary inspection cover, Adjust the chain accordingly and make sure there's enough fluid in there.
That should have you on your way.

Are u talking about a new one or an older one? On the older ones the gear mesh makes a small but noticeable clunk,even some of the older jap bikes do. It has to do with idle and the clutch matching the drive with gear. You don't notice it while moving because of engine speed.

when i put it in first gear from nuetral mine clunks once.i had a problem last year it was making a shunk shunk shunk like a rub and a clunk all in one. the dealer was telling me it was the counter balance. it was on warranty so i just rode till oil leaked out the back side of the primary where the shaft from the trans enters the primary.turns out it was the trans main shaft bearing.

That slam is what makes a Harley a Harley. Ain't it great? Seriously, it is okay. If you're worried, check your primary chain tensioner. If you have an 05 or later, don't stress, you have an automatic tensioner.

Every bike I've ever owned (kawasaki, honda, harley), all of them clunked into 1st gear. I keep good care of my bikes, too.

noise probly aint coming from the primary but probly is coming from tranny
does it do it with all gears?
when downshifting?
when does it do this
check oil in tranny
and mine also makes a kinda clunk when you down shift
you may also check your cluch adjustment
some noise is okay but it shouldnt bemore than what youd think is normal

my HD makes kind of a thud sound when i put it in first every time i first start it to go riding, it's done it since it was new i have decided that it must be normal by now.

no- something can be wrong. First make sure the lubrication is up to specification. If it persists take it to a competent mechanic
