I had this problem with my young Bearded Dragon I had just fed the lizard too many wax worms at once. I wouldn't worry about it too much unless it keeps happening if it does then you may need to boost up the temperature in the cage because reptiles need to be warm to digest properly.(Between 80 to 90 degrees in most cases) This isn't a big deal though unless the worm comes out alive then you will have to make a run to the vet. As for the worm being stuck, more often then not the animal will work it out so I just gave it a few minutes and my lizard got it out but if your turtle doesn't get it out then grab some tweezers, hold the turtle and VERY gently remove it.

Are you sure it is a waxworm? Turtles can 'prolapse' several internal organs that basically look like living things sticking out.

Try to protect the item and the turtle from injury and if it does not go awa on its own in a day or so, please see a vet.

It could also have been a respiratory problem. Was there ever and point when he was cold?
