It depends on what you want - but here are some ideas:
1. Paradise Point (a noble house resort) is a great place if you're taking your kids. You're right on Mission Bay and there's on property minigolf, surrey bikes, mini sailboats, motor boats etc. Also multiple pools, ping pong etc.
2. Hyatt islandia is right across the parkway - its not the nicest Hyatt but it is a hyatt.
3. Hilton mission Bay - another big property. There are some larger rooms here with kitchenettes - also a fair amount of on property things to do.
I think this are all more like four star rather than five. If you're willing to go a little farther afield, I would stay at Torrey Pines - believe this may be a 5 star.

Go to SanDiego.com, they have listings of hotels by ratings and proximity to locations....usually their ratings are pretty accurate of what you will actually get in San Diego (quality, etc...). If you want a great place to say, don't care about price and don't mind a little driving stay in Coronado...beautiful there. Have fun!

Not sure of it's rating but Paradise Point is very nice and just down the road from SeaWorld.
