You will get more value away from Fisherman's Wharf. The consistent tourist traffic tends to keep rates high in the Wharf area. The Union Square area offers several upscale and boutique hotels and fantastic restaurants. We're visiting in July and we are staying at the Hyatt Regency Embarcadero, which is at the end of Market street at California. We've stayed here before and really like the hotel and location. Not in the midst of Union Square shopping, but it is comfy modern hotel next to a Bart station and California line Cable car station, so it is real easy to get anywhere in SF. You can even walk to the Wharf area, though it is a bit of a hike. Upside is that you can usually get a 4 star hotel like the Hyatt under $100 (including tax) in these areas using Priceline. Downside is that if you have a car, parking can run as much as $50/day at the hotels. But, overall a pretty good value for staying in a big city. Hope this helps!

Union Square. More central, and shops, shops, shops! You can get a cable car from Union Sq down to Fisherman's Wharf.

I stayed at the Intercontinental at Fisherman's Wharf - luxurious accommodation, outdoor heated pool, friendly staff, two minutes' walk from the Piers and fantastic breakfasts. It might be expensive if you book direct, not sure, but I got a good deal through my travel agent when I booked flights.
Have a fantastic time, San Fran is up there with my great cities of the world!

Union square is nearer to everything, anywhere North of Market is good. You can get some good deals Soma though.
