Check out The Marriot or The Westin at Copley Place, they're connected to a great indoor mall, and Saks Fifth Avenue, and Prudential Center, where there's another great indoor mall, and where you can go to the top of the Prudential, or "The Pru" as Bostonians call it and see all of Boston below.

The Boston Harbor Hotel is my favorite. It's very nice and right near the water so you get excellent views. The staff is great too!! http://www.bhh.com/

The Westin at Copley Place, or the Four Seasons. . .Others tend to be overrated, in my opinion (namely the Park Plaza, which charges as much for their rooms, but is not nearly as nice inside the actual rooms, despite the lobby/dining/etc being outstanding)
