make sure you do not have anything out on the counters; no food, fruit or standing water; I then spray them down with window cleaner and wipe them away; do this every 15 minutes or so until they are all gone. Then buy the little fruit fly window dressings that they sell at feed stores (they kind of look like the old bug catchers from when I was young - the small cardboard box with the holes and the yellow stick inside) except that these done have the yellow thing inside and they come in more pleasing colors of paper. They stick to the window.

get a little baby food jar or something of that size. fill half way with brown vinegar and two small squirts of dish detergent. swirl to mix. they'll flock right to it and die in there. I keep one on the back of the kitchen sink all the time and never have them anymore. You do have to refresh it occasionally. I keep one at work, too. though that one is just an old soda bottle with a little in the bottom.
