I don't know how one can define "truly independent" in this era of arm's length political back-stabbing and finger-pointing. Who can we (all) trust?
I'm reminded of the Kennedy assassination flap - - an independent Warren
commission, as I recall, exhaustively went through, under, over and around
that tragedy. Forty years later, no one has gainsaid anything about its results.
Frankly, I did not think that the 9/11 investigation was less independent than the Warren Commission's. So I opine that concern about investigation objectivity today appears to be heightened by emotional reaction raised in the political climate of fear instilled by global terrorism.
That said, this very "independent" question seems to reflect a continuing rise in the tide of discontent and mistrust of our political shepherds. This, in turn, is fueled by individuals' growing sense of disconnect with government and dissatisfaction with how it handles affairs of importance (immigration, Katrina, Medicare, Social Security all come to mind as examples).
So who is going to choose the next fox to watch the hen house in this instance?

9/11 has been thoroughly investigated. Just because the facts don't agree with what you want them to be doesn't mean it wasn't investigated.
So, if you want to finance an "independent" investigation, don't let me stop you. But don't expect me as a taxpayer to pay for it.

They don't want everyone to know just how incompitent the united States Government is. They recieved warnings for years, but acted on nothing. They know if anything got out about that, they'd be thrown out like a broken toy.
