Originally it was decided that there would be different "endings" for different types of web sites
com = commercial
org = non-profit organization
edu = educational institution (school)
mil = military
gov = goverment
net = network provider
But no one ever enforced the "endings", so when "smith.com" was already taken, they used "smith.org" or "smith.net" instead, even though smith was a "com" and not an "org" or "net". (Stay away from gov or mil - they still protect those).
So today, the extension may not mean anything....

There is not much of a difference, they function the same, but they represent different things as org stands for organization and com stands for commercial.
