If you're talking about Windows XP, you can't run it on your system disk while the system is up.
1. Start it as usual.
2. It'll tell you it can't run and ask if it should schedule a run on the next reboot. Say yes.
3. Restart your machine.
Don't expect to be able to read the results. When it finishes, it continues with the boot in about five seconds.

You need to tell it to operate in fix mode. Do this by typing CHKDSK /F X: (X being the letter of the drive you wish to check).

Go to my computer, right click on your drive letter, select Properties, select Tools tab, under Error-Checking, click on Check Now. That should do it.

You add a /f to the end of the command - means to "fix"
chdsk /f
