Swimming is great (for your joints the best) exercise but unfortunately doesn't initially burn fat that walking/running on a treadmill does because your body weight is in the water.
It is best to workout on the treadmill 1st, work up a good sweat and get your metabolism burning fat and then to go into the pool, which is actually strength resistance cardio training, 2nd.
The swim will stretch out your muscles too preventing future injuries from occurring.

For recreational purposes it doesn't really matter because you're not doing either very intensely. However, mutli-sport events are staged in the swim-bike-run order for a very specific reason: safety. It is simple enough; an injury or cramp while swimming results in a far more dangerous situation because you are in the water. A running injury or fatigue results in you falling to the ground, a much less complex rescue situation. Also, you want to participate in the most risky of the events when your body is the freshest and you have more power to save yourself if the need should arise. If you tire while swimming, you must swim to where you can touch, tread water or signal for help, which use more energy and heighten your risk of requiring aid. While running if you tire you can simply "pull over" and stop running or sit down. Dealing with tiring while swimming is far more dangerous than dealing with tiring while running.
As a multi-sport athlete I always train in the order I will be racing, it just makes more sense.

Well, if you want to do this type of sport (triathlon, or aquathons) competitively, then, as said above, you should logically do it in order....
However, I run and swim just to maintain fitness and i usually run (or cycle) before swimming as I tend to find that when i do it the other way, I get far to tired to run as i usually use all my energy to swim (on swimteam), whereas when i run first, i just use my legs (obviously ;-)) so when i swim afterwards my arms aren't tired yet so I mainly use my arms until my legs have relaxed and the use arms and legs......gosh, i hope that made sense.....
Used to much 'i's'...lol...sorry bout that...anyway...
