Well, some people grab their crotch or make the "I gotta pee" posture when needing the bathroom. When asking for the time you are discussing the location of the place where somebody would find the time. So, you point to your wrist. When asking for the bathroom, your mind is thinking of the location of the toilet and not the stuff that needs to go into it.
Here's an interesting fact related to your question. Ask ANYBODY you know what a goatee is and they will point to or touch their chin.

Hmm...hadn't really thought about that, maybe it's because if someone was walking by and the person who was asking about the bathroom didn't put away their hand it would look really weird.
