Winning percentage isn't the same thing as number of wins in a season. Winning percentage is wins / games played, for a team, or wins / decisions for a pitcher. (That's for some of the people who have answered before I did.)

1906 Cubs 76.3%
1954 Indians 72.1%
2001 Mariners 71.6%

That's the best in the dead-ball era, the best in the modern era with a 154-game schedule, and the best in the modern era with a 162-game schedule.

Yes, converting win/loss records into percentages is a way to "normalize" the numbers, but it doesn't account for differences in the playing conditions or in the structure of the schedule. This explains why the team with the most wins in a season, the '01 Mariners, are third on that list, and not first.

The all-time record for win in a season was the 2001 Seattle Mariners, they went 116-46 (.716 w%)-- Giving them the highest winning percentage in the 162-game season ERA.

The 1906 Cubs were good, but the 1880 Cubs (then known as the White Stockings) were better:

Their 67-17 record is good for a .798 winning percentage, slightly ahead of their .788 in the National League's first season.
