What major city are you near? I could better steer you towards great places if I knew where you were, but off the top off my head, how about:

Aquarium
Museum of Science
Children's museum
Arcade
Chuck E Cheese
Amusement Park
Movies
Go cart track type of place
Bowling
etc.

Hope y'all have a great time!

instead of the zoo...maybe a kid movie with animals? (something like happy feet for example)..this way you avoid the rain and still get to see some animals

What about an IMAX? Those are fun, and show movies in 3D which is neat. Or I really liked the idea about a kids museum, those are fun for kids and adults (if you're a laid back adult, and can appreciate playing with things still ;) )

i think you can possibly take the kids to a place like "Diversions", or a place like "Peter Piper Pizza". So that the kids will be able to have fun while inside!

Do you have an observatory in your area. When I was young and went, it was very memorable. I couldn't believe how big and real it looked. Give it a thought.
