Once you have a Manaphy (available only by transfer from Pokemon: Ranger or trading) you can breed it in the Daycare with a Ditto. The only drawback is that it will NOT breed a Manaphy egg. It will instead breed a Phione egg. Phione looks almost exactly like Manaphy and has the same moveset, but is a little weaker (Manaphy is considered a legendary while Phione is not).
