The comeback is like that because it is an easy defense to the accusations of racism. Unless the accusations are based on ostentorious proofs, racism is not easy to prove. The same for the defense, saying I have many friends of different races is a way to say: "what ? I am not a racist...". An accusation deserves a defense, isn't it? A vague accusation deserves a vague defense as well. That is it.

The comeback isn't always that. However, it is a pretty weak comeback. Trying to prove non-bias through association just reveals bias.

That usually means they are too polite to say what they are really thinking, which is "I'm not a racist, you're just an a**hole no matter what color you are!".
It doesn't necessarily mean that you are, but that is what they are thinking.
