Any harm is exactly non everlasting--you will no longer place your self one step closer to donning glasses (or a greater prescription) that way. although that's a reliable theory to relax your eyes whilst they're sore.

This happens to me with a regular CRT monitor, but not with an LCD screen (or laptop). For me, in either case, I "drink while computing".... I drink water!!!!! I don't know if this is psychological, but I never get sore eyes when on the PC.

Reading black words off a white background is fine when it comes to books, but from a screen it is like staring at a light bulb.
Some sites like http://maddox.xmission.com/ try and combat it by having black backgrounds which makes it much better.

turn the contrast on your monitor down and it wont hurt your eyes much..
headache severity depends on how much you actually care about the content you see on the monitor.. the less you care.. the less the headache
