Because the density of Helium is much lighter than air. If you breathed a gas that was heavier than air (like nitrous oxide) your voice would be much lower.

Helium is lighter than air. Therefore when the gas goes out of your mouth and is passing your vocal cords they sound different because the "air" is vibrating differently becuase it is lighter
