An unholy alliance is a euphimism describing a partnership that is unethical or questionable or results in evil doings.
So bascally, it means just what it is: an 'unholy', or evil, 'alliance', or partnership.

An example would be if the Yahoo! censors, deleters, and suspenders join forces with the television and movie censors.
In both, too much questionable material and matters get through, whereas the innocent and harmless ones get censored.
That would be an 'Unholy Alliance'.

when someone says something is an unholy alliance they usually say so because they think the people/things teaming up either are bad or want bad things.
