So far many have good suggestions about physical problems, not enough oxygen, pain upon orgasm, etc.
When do you do it? Before you get up after an erotic dream and your bladder is full so you have a powerful hard on. You feel sexual pressure as well. So you delay your peeing and have a session ending in a powerful orgasm. You also have a low sugar count before breakfast =break the fasting. And also it is a long time after school since lunch or since dinner at bedtime.Again low sugar will give you headaches. An aspirin taken with a half glass of Coke or Pepsi will help.
Besides if you parents should catch you in bed or in the bathroom doing it, morning, or afternoon, or night, they will yell at you, etc., that is enough of a conflict (pain versus pleasure) within your brain to bring on a headache. You may feel shame, guilt, and anger about masturbation when the parents or church say it is a sin. Well it isn't sinful, dirty, or abnormal.
The old saying is: 95% admit to masturbating and the other 5% are lying about doing it.
If your headaches persist, then you need to tell your doctor. There may be other reasons. So ask your doctor about it.

Likely you get a headache because you get yourself all tensed up thinking that you are doing something wrong and may get caught. Relax and think nice sexy and erotic thoughts and gentlly stimulate your penis. There is no need to be rough and usually no need to be in a hurry. Take it east and enjoy. The same sometimes happens to me alot of times but now it dosent hurt me but this happens because you maybe were in an uncomfortable position while masturbating. Also, over masturbation can cause these headaches.

when boys tend to ejaculate/come they tend to hold there breath when ejaculating/coming which would cause you to get light headed and get a headache.
when ejaculating/coming you should take slow breaths so that this would not happen.
if not slow breaths take short fast ones and see if this helps...

because you have just altered the hormone levels in your brain big time (assuming you had an orgasm). But if you stop before orgasm it shouldn't happen.
