Okay, here we go. It all has something to do with the whole pregnancy thing, the Losties are very much alive considering the writers and producers have confirmed they are NOT dead, and get this Jacob IS the smoke monster!

Lost is actually making more sense to me. I still have questions but they're more focused now.
I still believe the Island was being used by the Dharma Group for scientific studies. I'm still not sure where the Others came from, but I now know they were there first. I still think all the weird events (Locke walking, Walt's ESP, Sun's baby being Jin's baby even though he's sterile, the smoke monster, the polar bears, the ship in the middle of the jungle) have something to do with the Island's electromagnetic field (remember helicopter chick saying her instruments went crazy and that when they first flew over, the Island wasn't there). In fact, I believe that's why Dharma chose the Island in the first place, just didn't quite work out like they thought it would.
I believe Jacob was the real person whom Ben met in the jungle as a child, but that now he is either (a) a ghost/poltergeist; (b) stuck in a parallel dimension/another plane of existence; (c) invisible (and crazy); or (d) a figment of Ben’s imagination that the Island has caused to become “active” via telekinesis on Ben’s part (from being on the Island so long).
I believe Locke may not be dead, that the Island's "power" may help to heal him (well, it made him walk). I also believe that last night Ben lost some of HIS power with the Others - that's why he shot Locke, because at that point, Locke could have easily taken over.
I don't believe in aliens, government cover-ups, or Purgatory. I think it's just one of those unexplored Islands that Hollywood has been making movies (Lost World ring a bell?) about for a long time. And regardless of what they say, Walt and Michael are still somewhere on that Island.

There is a whole group of Losties here at my work and we talk constantly about theories. Here are a few...
The Others are the hostiles/natives and are immortal/eternal/ageless people who cannot procreate. They use the Dharma front to get people to the island to work on fertility and pregancy.
The Others are the original survivors from The Black Rock.
Jacob is Ben's alternate personality that the island made real and is a prisoner inside the ring of grey dirt.
Richard and the Others are growing to distrust Ben's judgement, so Richard followed them and next week, he'll find Locke and save him.
Rousseau will again pop out of the jungle and save Locke.

Okay, so the Hostiles killed off the people from the Dharma Initiative, did the Hostiles resume Dharma's experiments? I can't believe that Richard is that much older than Ben, it seems kind of odd that Ben is now in charge.
I think the losties are stuck in between the real world and the afterlife. Maybe they can't pass into the afterlife until they come to terms with the situations in thier lives.
I think Jacob is a real person and maybe he controls the "monster" and the "voices."

I find it interesting that when Little Ben met Richard Alpert after getting through the perimeter security that he hasn't aged a day, while Little Ben is now much older. If you cut his hair and shave his beard it is totally Richard Alpert. Even the VOICE is the same.
Perhaps Richard Alpert is a true native of the island. How did it come to pass that he is now Ben's gofer?
OR, is HE the true "Man Behind The Curtain"?
I definitely think something is up with a space/time continuum thing, with how quickly people heal on the island to Alpert not aging one bit after all these years. Or maybe its an alien thing.
Not sure but canNOT wait to find out!

I'm still going to stand behind my theory from before the end of season 2 -- they are in a virtual reality simulation. The sim is probably a prison or a psychological experiment. Of course, the two scenes at the tail end of S2 (the monitoring post and the call to Penny) do damage that theory a bit ;)
