The reference to the Doctor having been a father was in regard to a very old piece of history from the show. The very first season of Doctor Who, way back in 1963/64, included a young girl who was the Doctor's granddaughter. Since he was a grandfather he must logically have been a father too at some point.

Captain Jack is a 51st century human. He's not the Doctor's son.
