Courtney Jade. That's pretty, and a little different without being oddball. Courtney Elise is OK - but with Jade you're right, it does flow and CJ is a cute nickname for a little girl.

Courtney jade does flow easier as you say - courtney elise is a bit of a mouthful - sort of doesn`t sound right. I`d go with courtney jade - sounds nice.

Both are beautiful names. I prefer Elise over Jade, but when in combination with Courtney, Jade just goes better with it. I have a rule of my own when I'm combining names. The names should be discernible when spoken out loud, as opposed to sounding like just one name, instead of two. This may be caused by the first name ending in a vowel, followed by the second name starting with a vowel (as in the case of Courtney, that sounds like it ends with a vowel, and Elise that starts with a vowel). When you say "Courtney-Jade", it has a better chance of being understood as being those two names. I think that's why to you, the name "just flows together". :) Good luck with your decision!
