Originally, they probably just shouted from one boat to another. The very first marine communication was undoubtedly something like, " Hey, look at me, I can ride on this floating log!"
Then, somebody figured out that visual communication was easier on the larynx, so they came up with various systems of hand signals, then waving things, then signal flags, semaphore, lights, along with mechanical sound signals - blowing horns, banging gongs or, later, the vessels' steam whistle and now airhorns.
The message-carrying seagull was a glamorous idea, but an inspired failure. However it gave rise, at least in the Caribbean, to the use of talking parrots, who could carry messages between vessels.
Most recently, the new-fangled electric wireless has replaced most of those, but there are still codes of flag and light signals that you need to know.
Aside from anything else, visual signaling is more private... you don't have every boat in a hundred miles listening in :-)
