If you have a store called "party time" or any other similar place they have a little device that you push inside a larger balloon, and then fan it out to make the balloon opening big enough to insert the little balloon. You keep the openings together.
The 'fan' type device can actually stretch the bigger balloon to put a small toy, like a 3" teddy bear, inside the balloon.
I believe it's called a party balloon inserter. You can make one your self, by sticking a small fan inside the opening, and fan it out. This is done before you inflate the balloon. Some stretching out by hand before you do it will help.

Voidnull is right - you have forgotten something important. And the observation is not correct. If the neck of the balloon is snapped over the neck of the bottle, when you try to blow it up, it does increase a little in volume and certainly goes all stiff inside the bottle. It just doesn't get big enough to fill the inside. As the balloon expands, the air trapped inside the bottle has less volume to move in and so its pressure increases. The air pressure in the bottle increases until it is equal to the air pressure you are able to provide inside the balloon and then the balloon will not expand further.

I would think that maybe you put one uninflated balloon inside another uninflated one and fill just the inside one and tie it. Than, fill the outside one, which is already stretched a bit, and tie that off. The inside one will probably float round inside, so that might not be what you are looking for...
EDIT: Or maybe you can bite down on the inflated small one while trying to blow the big one bigger, than keep the necks together and tie it off.

I'm not sure if it works with helium, but you could put a coloured balloon inside a clear-ish balloon. then pull the neck of the coloured balloon out and blow it to a small size. tie the coloured balloon and push it into the white or clear-ish one. then blow the white or clear-ish balloon until the coloured balloon can move freely, or until you like the size. to finish it off, you can tie both balloons together (by the neck) or tie the white or clear-ish one so that the coloured balloon can move.
i've never tried it before... maybe i will now! =)
ten minutes later: I did it! it actually works...with a little perserverance. lol
