Mice are easy to draw and have the "cute" aspect of big eyes, furry buddies, and little nose. It was considered a great joke to make a humble easily-killed animal into a superhero, like Mighty Mouse, and it migrated from there. It's also possible some studios came up with mice to compete against Disney.
