A flawed character is a much more realistic portrayal of a real life person.

It's a way of saying that he doesn't trust people that seem virtuous and perfect because they always have something to hide and are therefore untrustworthy.

Those with flaws are usually unconcerned with false fronts and can usually be trusted at their word.
