Just as most people who call themselves Christians don't actually do what Christ taught, most Muslims don't do what Islam teaches.
The "root cause" of the terrorism against the US is the Muslims who actually do what Islam teaches. (if an "extremest" is someone who actually believes what their religion teaches, then yes, the "Muslim Extremists")
There are two ways to "protect" yourself from these people. (1) They convert to some other religion that does not teach them to kill all Jews and Christians. (don't hold your breath) or (2) Convince them that you are not going to back down from them. (just treat them like a typical "bully")
I think that the war in Iraq fulfills the second option. And I think that it is needed. I don't think that we can ever expect "Military Victory over Terrorism". We can only hope for military "control" over terrorism. Fighting terrorism will always be with us - same as the war on drugs, on poverty, education, etc.
The option is to die - I don't like that one.

It doesn't matter how we got there, al-qaeda, Iran, and Syria have chosen it to be the battleground between western civilization and islamo-fascism, and it's there that we make our stand.
It does address the root cause because the root cause is sympathetic governments. Destroy them, and terrorism will be as marginalized and insignificant as the white supremacist movement.
