The Persian Empire did a number of things that weakened it so that Alexander the Great could come right in. It over-extended itself and therefore gave itself too much land and too many peoples to control. Also, it had alienated those people through oppression and also had internal squabbles and political intrigue that was on-going. Finally, through its efforts to build an army it had weakened its internal structures through high taxes and oppression, therefore it was ready to collapse.

Alexander the Great was a master strategist, and had lots of new ideas about warfare and government.
The Persian Empire was a huge geographic area, ruled by an absolute Monarch --- Alexander, through innovative tactics and sheer bravado, won a few battles with the Persian army, and kept gaining and conquering ground. So, when he came up against the Emporer Darius in battle, the fear of Alexander (who seemed invincible) was so overpowering that when Alexander charged Darius' chariot, Darius turned and ran away. With that key battle (and after a big slaughter on the battlefield) Alexander had Darius (and the Empire he ruled) on the run----eventually Darius' Lords were so eager to make a deal with Alexander that they murdered him before Alexander could find him. So, the whole Persian Empire fell to Alexander, and he went on conquering.
