So which is it? Peters parents were spies?
What was SHIELD?
Any more details on the killing of his parents?

May and Ben Parker took in their nephew Peter after the death of his parents and raised him. Ben immediately took to the role of the boy's father but May was at first reluctant. She still remembered her parents blaming her own birth for the destruction of their marriage, and she was afraid that Peter might signal the end of her own marriage. In time, however, she warmed up to Peter, who unexpectedly strengthened the couple's marriage. After Ben's death, life became a struggle with money problems and Peter did his best to help.
Peters parents were killed because many believed they were a traitor to the country.

Yes, Peter's parents were spies for the government agency S.H.E.I.L.D.. It is a top secret government agency like the Delta Force and the CIA mixed into one. I am not sure how they were killed and Peter did not know for a long time that they were spies. I believe the answer he got were that they were killed in a car accident when he was younger. Then he learned that they were spies for the government. The Amazing Spider-Man #465 shows them coming back from the dead, although they are just robots with memory implants in them (I don't remember who sent them or why though). Finally, Peter finds out they are not his parents and the androids blow up. The story about them being spies is true, but they are definitely dead.
It was actually Amazing Spider-Man #365. I believe it went all the way through to #385.

Peter’s parents supposedly worked for the Supreme Headquarters of Intelligence, Espionage and Law- Enforcement. They were on the track of some bad guy and their cover was blown, so they had to ‘die’. An accident (car, I think) was faked, and the rest of the family was not told so their grief would seem real. (Yeah, it sucks to be Peter Parker.) This way, nobody was hunting the Parkers any more, and nobody would bother to attack their family in revenge, since they were presumed dead.

In the comicbook they were secret agents (from SHIELD if I remember correctly) who were killed by the Red Skrull. This was in the Amazing Spider-Man Annual #5 (reprinted no doubt in the Marvel Essentails line of black and white reprints if you want to read it yourself).
