The smaller one as the molecules have less room and are able to complete a circuit in a shorter time than the larger filled balloon!!! If you imagine a pea in a glass of water with you swirling it around it would go around rapidly with the other water molecules. Put the same pea in a bucket and do the same thing and the pea is a lot slower moving around because there are more molecules to move around and more area to cover.

the helium molecules will move at the same rate unless the temperatures of the room in which the balloons are stored is heated or cooled.

its the balloon with 4 liters, 'causes in gases the randomness increases with volume. when u increase randomness, the molecules are now more free to move. the molecule react with a higher magnitude of velocity and hence they move more rapidly.

The Kinetic Theory says that average KE is proportional to absolute temperature, and therefore so is velocity.
Since the two balloons are at the same temperature, their molecules will have the same average velocity.

K well...I'm a physicist, but we had a fluids lesson so here goes
(Actually everything here was wrong so i deleted it, answer is below.
EDIT:
Ok figured it out. V(avg.) = Square root( 3RT/M)
3RT are assumed constant in both balloons, but the 4 liter one has more Mass, M.
This means the right side of the equation is smaller for the 4 litter than the 2 liter, which means the 2 liter moves faster.
