Honestly, a short flight is less stressful than a longer period on a boat. Also, you may be able to bring them into the cabin (I did this with my cats) and that way you know they're safe.
There are also services that say they specialize in helping ship your pet. I don't have personal experience with them. See below for web sites.

St Thomas is 1500 miles east of Miami. Cargo ships ( see Tropical Shipping or Crowley) take 3-5 days to get here from there.
I would say shipping your dogs is a no go......I have flown my dogs and cats any number of times.....they don't like it but its only a few hours and then its done.......
having lived on St Thomas 30 years let me offer a tip or two....First, NEVER EVER EVER take a flight from the mainland that connects thru San Juan......go out of your way to get a direct flight from the mainland...Spirit from Ft Lauderdale, A A from Boston or Miami, Delta from Raleigh etc etc...
secondly no airline will fly a pet in the spring or summer.....the guideline is anytime they expect temperatures on the ramp to be over x degrees....I think its 80,,,,,,,they wont do it so the pets aren't stressed waiting to be loaded.....so check the airlines and get a guarantee written in stone before you go the airport.

Get drunk with the locals at happy hour at the Greenhouse Bar, great drink and appetizer specials. Especially nice after spending lots of $$$ watch or jewelry shopping. Do NOT wander too far in Charlotte Amelia, there are very dangerous areas out there...the whole island really. Rent a jeep on St. John's to go snorkling at Trunk Bay. Take the ferry over and rent the equipment on St. John, very cool. Try to find a private snorkling trip (ask the hotel) that will take you to the Baths as well as the "Soggy Dollar Bar" on Jost Van Dyke. If I only had one hour left on earth, I would be at the Soggy.

Not unless you want dead dogs. If so you can trailer them using Tropical Shipping. Their Ship leaves Miami for the 3-4 day trip to the VI. If you think a 3 - 4 day ride in a trailer is much less stressful for your dog then a a couple hour plan ride then have at it.

Yes, the dogs will be much better off on the plane. It's a short flight and your vet can supply you with a sedative for them.
Also, I agree: do NOT go through San Juan. It is a nightmare. Book ahead and get a direct flight.
I'm jealous. You are going to have the time of your life.
