If you're using a proprietary program or drivers to transfer information then that should take care of competing transfer, so as long as the operation has completed you should be ok to disconnect. The Safely remove hardware only comes into play when windows is managing the connection.

It shouldn't do any harm to it, best practice would suggest halting it via the safely remove hardware option but as long as there is no data transfer going on you shouldn't have any problems.

You should be ok to just pull it out as long as there is not any transferring. I do it all the time with my thumb drive, wait do it done transferring and jerk it out.
